Not all apps syncing to iPod

Hi There-
I am not sure if this is the right place, or even if there is a place for this, but here it goes. I recently upgraded my iTunes to 9.0, and now not all of my apps are syncing to my iPod. There is a box by each app that you can check or un-check before you sync. but there are 3 different ones that when I check them, and sync, the check mark goes away and the app. does not sync. If anybody have any help for this problem, I would love to hear it. they are apps that I use regurally and would like to have back. I have even tried to delete and re-download and that hasn't worked either.
