cmd.exe infected by a virus

hi i'm new to this forum, hope you can help me.

my laptop was recently formatted, and about a week ago i opened a crack
.exe file which was infected. (even though the avg scan came clean).

anyway, windows didn't startup. i had to boot it in safe mode then scan and remove.
not all the infections were removed. but the most annoying thing is the cmd.exe was also hit by the virus, and AVG pops up on every startup
or when i open a software...

anyone has a clue?
