Incompatible video after encoding

So ok, I managed to encode some of the .m2ts in terminator salvation, but now there is another problem. If I copy the encoded and smaller .m2ts over the original one, totalmedia theatre 3 just freezes at those clips. I can jump to next one, which plays fine. From what I have read, I know this happens because of some checksum thingy :/
Now when viewing in BDedit, I find no difference in hexes at the point where it goes to those certain clips...soooo...what´s the deal here?
How do I make it play the encoded video normally?

(it doesn´t seem to matter whether I use tsmuxer or ripbot or...however do I fiddle with the video, it stops playing :)
