I went to the SNES Station website and looked at the instructions on how to make a SNES Station disc with Roms on it. I followed the instructions and yet when I go to boot the disc with SM 3.3 and a flip top I get that the disc is not a PS2 disc. What am I doing wrong?

Follow the guide carefully.
There are 2 guides on that site.
Make sure your following the correct guide.

I had this same problem, it was really annoying. Here is what I did to fix it...

For some reason, SNES Station does not allow you to have a lot of roms on the disc, and the max folders that I have found you can use with roms in them are 4.

I made 4 folders titled like this, A-J, K-Q, R-U, W-Z, all with roms in each.

I put a total of about 130 roms in these folders, and it worked perfectly.

Try to burn a disc with just maybe 10 or so roms on it with just one folder, and see if that works.

Now, when I did this before, I put about 26 folders on the disc named A-Z in which they all had roms in each folder. I think I had a total of about 400 roms. The red screen came up for me as well?? So I didn't know why this was going on. I guess PS2 is really just not made for emulation; get a modded xbox if you really are into perfect emulation rips.

Hopefully I made myself clear.

my ps2 snes emulator has ALL the roms on 1 disc,dont ask me how though....i bought the disc in (for £2)can u believe it!!!

Yeah, the site seems to be down for some reason? I have been getting a "Page cannot be displayed" for the past 2 days now. Are they down for good or did they move sites or whats going on???
