Any good program for simple multiplexing mpeg's?

I tried using TMPGEnc using the mpeg tools simple multiplexing method but everytime i put in the audio input it keeps saying its an illegal mpeg stream and won't multiplex the video. So does anyone else know any good program that has the simple method of multiplexing mpeg's? I don't wanna convert the audio to wav cos its gonna be a really big file and that means if i use TMPGEnc again to merge the audio with the video, then the video quality will be more compressed and will look blocky, so anyone know any good simple multiplexing programs?
