Burning GCM/ISO images which have had garbage removed

If a game has had garbage removed from the GCM/ISO file, I can never get it to run after I burn it to a 1.4GB mini DVD. (With full 1.4GB images I have a 100% success rate)

Is there a way to fix this problem, other than making another backup of the game?
