I am using swap magic dvd because I have the games burned onto a dvd. I put in the swap magic disc and let it load up to the screen where it saids load program or whatever the other thing is, then i hit the open the fliptop and put in the dvd disc and hit the load button. It then either tells me this is not a valid ps2 disc or it turns to a red screen and then comes up with please put in a ps2 or ps1 disc.

First of all you are using swap magic, so some of the games will require recompiling, i think you should recompile all of your games, reason is it will prevent you from waisting DVD-Rs.
This forum tells you how to copy the games:
http://forums.afterdawn.com/thread_view.cfm/156785 If this doesnt work, then copy a DVD and see if your PS2 reads it, what blank DVD-R are u using?

I was going through this thread and you mention "berkley and jenson" DVD-R, you also said they are not good quality.
I hav never heard of them so i will say it is the DVD-R that are the cause to the problem, PS2 is shitty with cheap media.
This site tells you what DVD-R are good:
http://www.digitalfaq.com/media/dvdmedia.htm Dont buy anything below the first class media. Try and get:
Maxell
Taiyo Yuden
Mitsubishi Chemicals
TDK Corp
Sony
Verbatim
From my experience they are all good quality media, although it doesnt mean they will all work for you, some people have problems with Taiyo Yuden which are known as the best quality out of all of them, but it depends on what your PS2 will read, every PS2 has a different taste.

sorry for being a pain but I am new at this stuff. In the directions it's told me to convert the extracted files to 2 bin files. How do you do that?

First of all have you got all the programs you need, you make the two bin files following the rest of the instructions that talk about CD/DVD Gen.
If you havnt got all the programs you will have to download them, search on google or something or pm me ur email address i will attach it to a email.
You need:
DVD Decrypter
CD/DVD Gen
Dvd Decrypter: http://dvddecrypter.com/index.php?act=download Isobuster: http://www.isobusterdownload.org/isobuster_all_lang.zip Cdvdgen: http://www.btinternet.com/~ps2rippininfo/tools/cddvdgen.exe winning11 has already mentioned the programs and download links. Here is the instructions to how to create a 2 bin files:
Thats quoted from the link i gave earlier, from section 3) a-p it explains how to make the two files then you have to go to stage four to complete it.
3) CONVERT THE EXTRACTED FILES INTO 2 BIN FILES.
a) OPEN CDVDGEN.
b) SELECT ?CREATE NEW PROJECT? AND THEN SELECT ?DVD-ROM
MASTER DISC?. DRAG CDVDGEN TO THE LEFT SIDE OF YOUR
SCREEN.
c) NAVIGATE TO THE FOLDER THAT YOU CREATED ON YOUR HARD
DRIVE BACK IN STEP 2 AND OPEN IT ON THE RIGHT SIDE OF YOUR SCREEN.
d) SET THE WIDTH OF THAT WINDOW SO THAT IT IS ONLY 1 FILE WIDE. THIS WILL PLACE THE FILES INTO THE SAME ORDER AS THEY WERE ON THE GAME DISK BUT YOU SHOULD CHECK THEM FOR CORRECT ORDER JUST IN CASE.
e) CLICK ON EDIT > SELECT ALL.
f) DRAG ALL THE FILES INTO THE RIGHT SIDE OF CDVDGEN.
g) LOOK FOR A SLUS OR SLES FILE AND WRITE DOWN THE FULL NAME AND THEN CLICK ON THE ?VOLUME? TAB IN CDVDGEN.
h)TYPE SLUS OR SLES (WHICHEVER YOUR FILE NAME IS) INTO THE 1ST BOX NEAR "DISC NAME"
i) TYPE ALL OF THE NUMBERS FROM YOUR FILE NAME, WITHOUT THE PERIOD, INTO THE 2ND BOX.
j) TYPE PLAYSTATION FOR THE PRODUCER NAME AND SELECT THE APPROPRIATE LICENSE AREA.
k)CLICK ON "REC...".
l)SELECT YOUR DESIRED STORAGE LOCATION AND NAME THE FILE STAR.IML
m)YOU WILL GET 2 ERRORS, JUST CLICK OK FOR BOTH.
(If you get one error message, then you have to download ?WNASPI32.DLL? www.Nero.com/us/WNASPI32.DLL.html
and put it in your windows system 32 folder.
n)THE RECORDING SCREEN WILL POP UP, CLICK ON FILE > EXPORT IMAGE AND SAVE IT ON ONE OF YOUR HARD DRIVES (NOT IN A FOLDER) NAME IT STAR.LST
o) WHEN IT'S FINISHED, YOU WILL HAVE 2 FILES NAMED STAR.000 AND STAR.001
p)CLOSE CDVDGEN AND GO TO STEP 4.

Before you worry about rebuilding (i NEVER rebuild), get better dvd media. There is no point doing all the rebuilding stuff if your ps2 cant even read the discs your using.
