CUTTING ADS FROM TV SHOWS

When I cut the ads out of my TV shows with TMPGEnc I get an audio sync problem toward the end of the show. It is off maybe a half a second but is noticeable. I use the merge cut feature and open the show one at a time for each cut or open the whole show and cut, but no matter what at the end of the show it goes out of sync. Please Help.

Ye well that cant really be helped unfortunately, tmpgenc does pretty much suck when it comes to merge and cut so perhaps you can find a better solution!
