What do I put it in the root of my SD Card now? I downloaded 1.04 and extracted. This is what I have:
Folder "_system_"
Folder "moonshl"
File "_DS_MENU.DAT"
File "_DS_MSHL.nds"
Text "Repacked by Kiwiclx.txt"
Or do I just copy the whole folder that contains all that stuff to the root of my SD card?

Yep, you can place the games anywhere you like, a folder called Games is obviously a good place.

Ensure the circle with the 'R' in the top right of the botom screen is green before loading a game, then when in the game you can return to the main menu by pressing L+R+A+B+X+Y

I found a site that lets me get emulators and applications, but can i have more than 1 application on the DS at the same time?

GBA games require additional hardware to run so no.
GB/GBC games might be able to run via an emulator, however I do not use emulators on my DS so do not keep on top of recent developments, you might want to have a look at http://nintendo-ds.dcemu.co.uk/ for emulators and homebrew.

Of course, you can put as many as you want on it.

Yes, most apps can actually be put in folders too.
Some require you to patch them with DLDI, this is anything that accesses the MicroSD to read additional data or write files to it.

How do I run them?
I downloaded one and it had a .nds, .gba and .txt
I copied the folder to the root but it wouldn't run...

All you need from that is the .nds file (the .ds.gba file is the same thing but for different hardware)
I simply dragged the .nds onto my MicroSD and pressed 'A' to run it (like any game)
