Everything looks good... I have other thoughts on the Graphics card though... Why a quadro? Is this for gaming or rendering/design? I would go with a 8800, or a 2900. Preferably a 8800GTX if you have th money, but a 8800GTS 640meg is good too.
Also, the OS. Windows Vista 64 bit versions are real buggy still, the 32 bit versions are almost stable... With 64 bit, people have complained about the poor driver support, and how they have problems with crashes etc.
EDIT: A 1000watt PSU? Thats overkill for a single card... Unless you plan on doing SLI, a 750watt will work just fine.

Do you already have Maya? Maya is extremely expensive. If you don't have it, I strongly recommend you give Blender a try. It is professional level software with tons of plug ins except it is Open source (free). If you have Maya already, make sure you check which version you have! You don't want a 64 bit OS with the 32 bit software...
I am not sure how much you are willing to spend on this workstation. I also do not know what type of animation you are planning on. If you are going for casual 3D/2D, the set up you chose is very good. If you are going to be doing 3D/2D with dedication and the intent of making money or at least film, you will have to spend more time and money on building the workstation. 3D applications are incredibly demanding of hardware and standard level equipment does not always cut it. I have made some suggestions, but do some more research on your own before you make the final decision. Do not rush into building a workstation and get feedback from as many people as possible.
1) I think Redhat or Suse might be more stable for the 64bit version, unless you already have the Windows version. If you do not have Maya, then try out Blender with Linux or Windows XP. Otherwise, if you want Windows 64 bit, then your OS choice is fine.
2) The Quadro FX 3500 is an excellent choice for 3D animation!
3) HDD is excellent. Consider getting an extra larger HDD for storage though, or to use for non-animation stuff. Best option is to Dual Boot your OS. Also you might need some extra space for rendering if you will be making films.
4) The motherboard is not for a workstation. I think the Intel 5000 Chipset is for Workstations with Quad Core CPU. If you are casual, the MB is fine.
5) Not workstation RAM. This is for a workstation, but only works with a workstation motherboard. If you get a regular MB, use the RAM you chose:

7) Case looks good.
8 & 9) Your preference
10) These CPUs probably won't handle rendering very well. You will probably need a XEON if you go with an Intel setup. Consider getting two XEON CPUs. If you start getting complicated with the renderer,the workstation will be renderering for ages for 1 frame!! Maybe even consider using a render farm. If you use a Render farm, then you only need enough CPU power to run the software and to do test renders. The Intel you chose would work fine in this case.
11) DVD Burner is great. All you really need is Dual Layer support.
You can consider a BD or HD DVD Burner. Also HVD can be an option. This would only be for rendering HD content or higher resolution.

You are right! That graphics card is for rendering 3D animation. They do not work well on games, but it is superior to gaming cards for animation. A gaming card would work as well, but it might cause some problems if the scene gets a little complex. Dubs89 said he wants to build a PC mainly to use for Maya which is a 3D animation software:

Well it's a fantastic gaming PC by the spec, but with a workstation graphics card. I don't know whether the 8800GTX would fare better or worse in that situation really, if it's not used for playing games, then stick with the Quadro.
