Converting MPEG1 muxed to MP4 for Iphone

I have a Sony Vaio that came with a Gigapocket TV tuner card that I often use to record my favorite TV shows when I?m not home. I have tried to import the video from the Gigapocket library into my Iphone as an MP4 video. Each time I tried this the audio would not play. After conducting some research I found out this was due to the MPEG1 file being Muxed. I can make this work by using two third party software utilizes, Streamclip by 5 Squared, and E-zsoft Ipod video converter to convert the file to a compatible format for the Iphone. This works but what a pain in the ass, and its very time consuming.
Does anyone know of software that can correct the issue with the muxed audio and video tracks as well as convert it to a 640X480 MP4 for the Iphone?
