I have 2 drive on one IDE cable and the DVD burner is set to master, will just disabling the other rather than actually physically removing it from my computer be enough to run this firmware upgrade without damaging the drive?

There is no need to disable or remove a second drive. The firmware will look for the ID string of the appropriate drive and only work on that drive. Sometimes branded drives are not recognized even though the drive is identical in every way to the Pioneer/Hitachi/Lite-on/NEC drive they are based on simply because the ID string distinguishes the branded drive as branded and not directly from the OEM. It is up to the brand that bought the drive from the original manufacturer to keep the firmware up to date.
