The PSX EBOOT will be using a different game ID. It will have created another folder under /PSP/SAVEGAME under a different game ID from the first disc.

BEFORE YOU DO ANYTHING WITH YOUR SAVES, BACK THEM UP. COPY THE 'SAVEGAME' FOLDER SOMEWHERE SAFE ON YOUR HDD.

I am using a multidisc EBOOT now, but I had the same problem and fixed it as follows:

1. Identify the Disc 1 save game folder (sort by date modified perhaps).
2. Identify the Disc 2 save game folder (same way)
3. Copy contents of Disc 1 folder to Disc 2 folder.
4. Run Disc 2 EBOOT, your save games should be there. Load the latest save game (usually the one you saved before it tries to change discs).

Hope this helps! Good luck!
