Ripping a PS2 game, then removing data and creating new image?

I have ripped disc 2 (Persistence) of Metal Gear Solid 3: Subsistence to my pc. Disc 2 included the original Metal Gear games with various improvements and official translations. I tried emulating this with PCSX2 first, which ran it at full speed with glitchy sound, but it would freeze very quickly.

What i'm trying to do is remove as much data from the ISO (2.3GB) as possible while having the main menu and the old games still work. I don't want the multiplayer, the Secret Theater, any of that. If possible I'd like it to be under 700 or 800mb, the size of a CD because I don't have a DVD burner. In the end I want to play this in my PS2.

I know its possible but how difficult would it be?
