Ummm, I only understood about half of that, but I will try to answer your question.
Firstly, it's IMPOSSIBLE to FTP to a stock dashboard. Your roomie might have a dashboard that may look and behave like a stock dashboard, but if he can FTP, I assure you it's not stock. I know you can use Krayzie's to clone the hard drive to another one (like a bigger one)... the only thing by doing that is you got to make sure you back up the EEPROM files from the stock hard drive. However, if you want to just mod the stock hard drive, you can use the hotswap method and the EEPROM will be backed up on your E drive.
You might want to use the Hotswap method on the stock hard drive, then clone it... all the EEPROM information will get transfered to the new hard drive, but the trick is to get the EEPROM files off so you can lock your drive.
I'd suggest modding the stock hard drive using Krayzie's, then FTP your EEPROM files to your PC, and create a second Krayzie's disc with your EEPROM information on it. Then use the "custom" Krayzie disc to lock the larger hard drive...
I hope that answers your question... and a bit more.
If you have trouble locking the hard drive due to some error stating that "IDE set to Auto-detect in your PC's bios. Please disable autodetection and restart your computer", then you're going to have to ask for more help...
XBox: Softmodded with XBMC. 300 gb Harddrive
Xbox 360: Elite modded Hitachi 79FL. Microsoft NXE updated.
PS2: Slim unmodded
PC: 4gb RAM. 2.6 GHz Quad-Core. 500 gb hard drive. NVidia 9700. Ubuntu 3.72.

well i found that if you use the unleashx install for 007 then you can get an ip for the box then you can ftp to it without modding it. so i have all the files from his hard drive i just can't get the eeprom from my xbox to know how to lock it.

That 007 gamesave is called an exploit, it will unlock ftp to the xbox without modding it. You can easily backup your eeprom with that exploit. It will probably write to e:/udata/4541000d/00000000/Backup folder. Or e:/backup, it depends on where you want to save it.
Use common sense and you'll find your way around.
