I was checking the files in the stream folder and I could not recognize the main movie. They started the numbering of files at 0057. In the past the main movie was number 0 or 1. If I wanted to backup the movie what file(s) do I need to grab?

Yes I had that same issue with two of my movies and thought AnyDVD only rip part of the files. So I ripped the movie again and still had the same files. I tried the backup process anyway using RipBot as I do with all my movies. Turns out it worked out fine and that was just the way it rips. It captured the movie from the beginning. You just grab the largest file in the stream folder and it should work out fine.
Mind you, I used Ripbot to do this, I am not sure how any other program will work.
