I ordered a flip top, It was easy to install but now, If I eject the drive the drive tray jams untill I open the flip top. It looks like its catching on the center spinning thingy. Is this a normal side effect. I put the orgainal cover on and it doesnt do it. Its kinda anoying.

what version ps2?, the drive tray shouldn't be able to catch on the "centre spinning thingy" as the tray has a cut out (maybe different versions have different designs?) and the position of the white disk and it's holder should be the same as on the original case.
perhaps you installed it wrong try looking here http://kocaccess.gswf.org/fliptopfaq.html for a guide.

hope this solves your problem.

Sometimes, depending where you buy it, the fliptopcover isn't always a perfect fit. perhaps you might want to file down on the opening for the cd drive.

I have a similar problem. I have fitted flip top everything is in place with swap magic etc and working but I need to press lightly on the top of the cd area on flip case to stop the cd/dvd from making a grinding noise...any ideas?

Like I said. The cd drive is probably be blocked or pinched down on because it isn't a perfect fit. Try widening the opening if the cd drive with some sort of sharp utensile. Also, unless you are using the cdloader, you don't need to use the eject botten just put the games in through the top. Of course you should get the problem fixed so untill then just use the top to play games.
