Need more information,
What programs are you using to copy,
Are you getting any errors,
what media are you using,
What speed are you burning the backups,

media quality and burn speed have a lot to do
with games not working.
Give us some more info,maybe we can help you out.

I use decrypter, with no copy errors and using philips -R 8x media, I have backed up san andreas, shadow of rome, burnout takedown, etc... with these disk and i burn at 2x

I load SW3 then the game and the screen goes to the original ps2 memory screen and reads the disk, then PS2 invalid error
