Any reason, other than the time it takes, not to rebuild every iso and therefore avoid coasters and searching? - I guess i mean it can't hurt right? Also if there are garbage files they always appear on isobuster and are not in a folder of the iso, correct?

You can't rebuild every game. But if you want to rebuild every game that you can, and you want to, i see no reason why not to. I do.

you can rebuild every game, it just doesn't always change the file size, but you can always split it up and rebuild with cdvdgen etc....just was wondering if it could cause any problems, but I think it won't yes

If you can rebuild it right then i don't know why it wouldn't work right. But I'm telling you from experience that you can't rebuild every PS2 game. Some games just plain and simple don't work after you rebuild them.

With Square games like FFX, you can't even see all the files on the disk. You open up the disk with Isobuster and you can only see/extract like 100MB (thats not the exact # but i don't feel like busting out the disk to remember what it is) worth of files. The rest are just plain invisible to every method I know of.

Here's a list of games that you can "shrink" and can't "shrink", http://www.ps2hd.com/forums/faq.php?faq=dvdshrink#faq_shrink004 . It doesn't get updated as far as i can tell, since I've sent in the results of a few that I've shrunk and haven't heard anything back about it.

They also have a list over at PS2-Scene, It's larger, but not orderly. :)
