make sure if it is not an ISO file, which most are
not, that you do the what you need to make it an
ISO before you put it on the hard drive.

You open your PC and connect the Ps2 hdd to the IDE cable, make sure you take the header of the Ps2 hdd so it's a slave drive then open WinHIP and transfer the ISO to the hdd

winhiip would be the best prog and albeit the fastest, but did you mean in your op that you wanted to ftp the files to the ps2? If so, there are progs like execftp but the problem with these are that they are really slow due to the algorithms used to network a network a ps2 (lots of data collisions) so it's best to just use it to trasfer files no bigger than a couple megabytes in size.

What format are they in? RAR? If so, use WinRAR.

I use WinISO to convert from bin and cue to an iso. There are other progs out there that can do the same. They're both image formats and just need a conversion tool to get between them.

You went to the 'Convert' pull-down and selected 'BIN to ISO' correct? I'm not sure why it would split up your ISO's. Could be a cuple reasons? Are each ISO the same size, maybe 2GB or 4GB? That means that they they were split up by the computer and aren't 3 seperate CD/DVD images. Try using the 'Other Format Convert...' option in the pull-down. If that doesn't work, I'd recommend trying another program.
