SwapMagic 3.6 and Gameshark?

I was able to put in and use some codes using a burned Gameshark CD and an original PS2 game (ultimate spiderman) but I cannot figure out how to do it using a backup game. I get into GS, select the code, put in the SM disk, it looks like it will start but instead I get the PS2 load screen and then the floating red screen. Is there a way to do this?
