DVD Decrypter's file mode producing skipping video

As the title says, DVD Decrpyter is producing video that skips in the beginning and end of the movie. Everything else inbetween is fine. Is there something I didn't configure properly that will resolve this issue? I'm using DVD Decrypter's file mode to decrypt the video so I can recode it using Nero Recode 2 for use on my iPod. I tried using IFO mode to decrypt the video but the resultant video seemed to be too large for Nero Recode 2 to handle so I've decided this will work best.

I apologize if this question has already been answered or if this is posted in the wrong forum.

Strangely enough this appears to be an isolated incident as I just decrypted another DVD and did not run into the same issue.
