SM Coder+USB Advanced and USB HDD question

what file system do you have to use to make SM Coder launch USB Advanced from it's .elf file and recognized by USB Advanced?

right now my Western Digital 150GB HD is formated to NTFS and is not recognized by USB Advanced and does not load .elf files with SM Coder. Sure by process of elimination FAT32 may work but i've read two different guides one says to format to FAT32 and the other NTFS.
