Could this be why Sizzle won't sync audio right?

In a different post I detailed my troubles with Sizzle messing up the audio when it muxes my DVD files. What I wonder is whether this has to do with the source material. Could this trouble result from the original aif that MediaPipe converts to mp2 being encoded at 44.1kHz instead of 48? The mp2 does not exhibit any troubles. Any thoughts? Thanks for any help or pointers.
