Converting to AVI or MPEG

My aim is to copy a DVD-R (which is a music compilation, add transistiosn and special effects via Pinnacle and then burn it to a DVD.
I've ripped the DVD-R to teh hrad disk using Smart Ripper so I've got several VOB files.
I don't want to copy all the DVD, just parts of it. I've used DVD2AVI to create to kust copy the parts I want and this has created several files, each file one consisting of a acs and a D2V file.
What I want to do now is to merge them together, add some transitions via Pinnacle.
However, I can't get Pinnacle to look at them.
Can someone guide me to how I can convert the files to AVI or mpeg so that Pinnacle can access them?

Pinnacle should recognise MPEG but not VOB files. You need to convert to MPEG - try this:http://www.afterdawn.com/software/video_software/video_encoders/tmpgenc.cfm
