My PSP is off. I hold R like everyone says and then flick the switch up to turn on but it just goes to the main menu...

well,are you sure you turned of the psp,not thats in stand by mode..
you can try re-installing the custom firmware again...

YEa Im not THAT much of a newb I do have custom firmware its just that Im having trouble getting MGS portable ops and ratchet and clank to run past the black screen. Someone said something about the options in recovery mode. When I flick the Psp off its off then I hold R and flick it back on but 75% of the time it wont go in recovery mode. The only time it did I took out the battery then put back in and powered on holding R.

Then you probably didn't turn it off completely. Hold the power buttom for like 5 secs, untill the green light blinks then turns off.

Another possibility is a faulty R button. Try it in a game of something, see if you have a inconsistant R button.
