How can I get rid of some icons from the upgrade like 3.40 Firmware Install, TA082 idstorage change, systemparam, polyphinc sample by shine, nandumper, kernal dumper sample, ipldumper, cube sample, psp update version x.yz, and 1.50ddforta-079~081fw2.80psp without causing any problems? I am new to this so I hope this question makes some sense.

Yes in the GAME folder. It doesn't matter what i set the kernal to those same things are there. I just want them gone without messing anything up if possible. I am kind of a neat freak.

This is easy - simply format your memory card from the PSP itself - you will be all nice and clean again. You do not need any of these files on here to run your PSP after you have completed the upgrade to custom firmware.

yes, absolutly.

You can also use different memory sticks if you want to, just format them on the psp and it adds all the correct folders etc.
