RS-GUI PopstationMD problem with FFVII

Im using RS-GUI PopstationMD by red squirrel to join all 3 FFVII CDs into one eboot file. I used this program with MGS so that I could swap disks easily and it worked great for that. But the problem is when I click on make to generate the eboot a load of writing in command prompt comes up like normal then it closes and says file created with no problems, but the file is like 163KB or something and it should have taken alot longer to convert and compress the 3 image files.

Has anyone else had this problem and is there a way to fix it?
