I've pal wii with wiikey 1.9G and when i insert Metroid prime 3 disc (pal region) i get an error that i need to update my console and it may cause problems in my console ,what should i do?

Yeah online update is best but just fyi - that warning is standard. You could go buy MP3 and you'd still get it. If the game is definitely PAL then you'll be fine but only you can say if you are 100% sure.

I updated to 1.9G for super mario galaxy,is the latest version for wiikey right? MP3 should work on it..?

The wiikey firmware is NOT your Wii firmware. We are talking about the Wii firmware which needs to be at 3.1E if you want to be sure you are safe.

Check that in your Wii settings.
