For the input file select your newly created raw h264 file, for the output file select the very same file but before you hit OK rename that output file in the dropdown box, otherwise you will write over the initial file creating a file approx 200 bytes in size. Then you'd have to re-extract from the mkv.
Or, copy and paste the the h264 file, use one for the input and one for the output. Be sure to use the 4.1 profile when creating you m2ts file, otherwise your end result will be a poor, unwatchable video.

When you hit the "..." button to select the output file, a new windsow opens, select the very same h264 file, but before you press enter or "open" manually change the name (at the very bottom where it says "File Name"). Place your cursor there and just remane it, make sure the directory stays the same though.

Dude why did you not keep your question to the thread your asking the question of,you should have posted to the link below instead of starting a new thread, that way there is less confusion and Ryu will be able to answer your question.

Once you have a new h264 file with the new level of 4.1 use TSMuxerGUI and mux the 4.1 h264 file and the AC3 file and create a m2ts file.
1. Open TSmuxerGUI
2. Click the "add" button and find your h264 file, then add it. Do the same for the AC3 file.
3. In the "General Track Options" field verify the level is 4.1 or lower, if it is 5.1 you have the wrong file. Remove it and find the 4.1 h264 file.
4. Make sure "M2TS" is selected (not "TS"), then "start muxing"
Once finished you'll have a m2ts file playable on your PS3. Are you able to stream from your PC to your PS3? If not you'll have to burn your movie to a DVD by creating a UDF data DVD(version 2.5) by using Nero Burning ROM
Keep in mind, once streamed or copied to your PS3 it cannot go back to your PC, so if you plan on keeping your movie then you should burn it to a DVD.

I'm not sure if you're allowed to mention actual titles, you might want to edit that out.
It should have AC3 (5.1 surround), if not just mux with whatever audio file was packed in the original video file you downloaded.
