Got tonnes of h264 coded file and mkvs and those that do appear in the browse box of tsMuxeR most of them, when I click add, a popup appears saying "Some tracks not recognised. This tracks was ignored" followed by file location.

it then only displays the video codec on the file in the Tracks box and with some files SRT for subtitles, but no audio.

Anyway around this?

The reason is because the audio track is not compatible with Blu-ray (or m2ts media file).

It is likely that your media files contain audio encoded with AAC. If you want to make them compatible, you will need to re-encode the audio to Dolby Digital.
