I am trying to make a program to take a Guitar Hero 3 (wii) ISO that is mono and convert it to stereo. I have a method that will allow me to do this relatively easily, but I need to figure out which files need to be replaced. The way i am going to do this is check the MD5 of file A on mono and compare it to MD5 of file A on stereo, if different thats a file that needs to be replaced. But there are over 1000 files on the disk, and i don't want to do all that by hand.

I am looking for a program that i can point to two directories and say compare A to B and report a list of differences. Ideas? Links?
