whats the best software i can use to put a movie or video clip in the mkv container?

MKVMerge, along with mkvtoolnix. As long as the container supports the inputs (which it should), you should be good. Why would you want to do that, might I ask? It isn't exactly a format supported by the PS3.

thanks man. that fixed my problem. i had a movie that was incompatible with the ps3(wrong codecs). and instead of rencoding i figured it would be easier for me to convert to mkv and let mkv2vob rencode for me. turned out it was just the audio. but mkv2vob fixed that so all worked out.
