Here's what I did to my drive to answer any questions:
Iprep loaded wrong, tried to do fsam 1.6 f/w without entering serial on ms25 spoofed to ms28 1.5 f/w. Ended up making any disc unreadable.
Loaded iprep again, this time putting original ms25 backup bin folder into backup folder on thumb drive. Used serial this time and everything worked. Drive still unable to play wave 3.
Tried above method several times, still not able to play wave 3. Wave 2 plays fine, just like normal.
Every time I put a wave 3 disk in it plays as a dvd bringing me to the 360 splash screen.
Anybody have any idea how to fix this?
BTW I can't use jungle flasher. It doesn't accept my mobo's sata.
not to make you sound stupid, but are you sure it flashed 1.6 on it? dump it again with iprep and load the FW into firmware toolbox, or even into JF and it will say what version of the FW you have on it currently.

Don't worry, I already feel stupid. I'm not sure if the firmware is truly 1.6. I'll dump it again and see if I can come up with anything.
Also, just to check, I tried running a prototypeiso through abgx and tried autofixing it at level 3. Somebody said that made it work for them in another forum, so I figured I'd try it. It didn't work D:

Definitely sounds like ix1.6 is not on there if it cant read Wave 3 games. Try putting dosflash16 (v1.7) on the bootable drive and just delete all the iPrep junk off. Then type dosflash.exe and it will detect your drive, choose it's corresponding number, then type w for write and type the name of your ix1.6 bin. Before you do that make sure you have a backup of your key/original firmware.
I did flash 1.6 on there... but it's kinda useless unless it has the right drive key on there right? Well, I finally figured that out.
So I finally figured out that my original straight to fsam schenanigans wiped my drive key. BAD.
I went into my iprep drive, renamed my ms25 original backup to samcfw.bin and placed that over my 1.6 samcfw.bin file. Flashed it, and it worked. No burned discs, but regular discs played fine as I expected.
So I loaded up iprep again with 1.6, went through it starting with the dsam command this time, and viola. It worked.
I finally figured this out by playing around with FW toolbox.
Leerage, not to be a brand lover or anything, but I like Iprep cause it's pretty much the only thing I've had success with on my comp. JF and MTK Flash along with others don't work. I always end up bricking my drive.
Time to play some Prototype! Thanks for the help guys!

I'm glad you got it working again. I didn't mean to bash iPrep because I know a lot of hard work goes into its creation. It just can be confusing to remember the DOS command and get the batch files to run correctly.
Yeah, it confused me at first, but I'm starting to get a better knowledge of what it takes to mod, so stuff is becoming more apparent when I see it. I think iprep is the easiest to use... cause I've never been able to us Jungle Flasher XD
