Dvd Shrink and split Cd

When I get a file with 2 parts cd1 and cd2 and I merge them with shrink, when it gets to the end of the first half, the movie will restart. I have to use the remote and jump to the next chapter. If I edit out the last few seconds of cd1 with shrink it pauses for a second , then goes to the next chapter. Is there a better way to burn a dvd with 2 files and have a smoother transition between the 2 files.

Merge cd1 and cd2 before you convert to DVD.
