i try to always leave it running but sometimes i have to reset my computer and when i fire back up media server the folders i had setup in the navigation/share settings tab always disappear...is there a way to save it so that those folders will stay there?

There is button at the top that looks like a 3 and a 1/2 inch floppy. That will save your settings.
