I was just wondering how this program knows what to fix iso's with. How does it know which ss dmi xex and so are are the correct ones?

It knows by using the database at http://www.agbx.net

People upload actual retail rips of games and then those 'verified' rips are compared to the parts of the ISO that you are running through the program itself.

Each time you use the program it connects to the database to ensure most recent info. However, those files are also stored locally on your PC.
