Ok, this is my first time trying to flash my own drive and even after extensive searching I can't find the root of my problem.
To give you an idea of what I'm doing. Some months back I had a guy I work with flash my BenQ VAD6038 Xbox because at the time I knew nothing about the process at all. He put either iX 1.5 or 1.51 on to my drive and I haven't had any problems since. However, now I am trying replace the 1.5/1.51 and put the BenQ_Non-Stealth_1.41_Rev5.bin in its place. ...And that's the background.
USING JUNGLEFLASHER v0.1.67 Beta (50)
I've installed my VT6421A SATA Raid card (Specifically this one: tekgems.com/Products/l...6421a.htm) into my desktop computer. Then I installed the drivers that were included with the card and on that website. However, I went in to Device Manager, disabled the VIA RAID Controller - 3249, removed the "\system32\drivers\viamraid.sys" file and then reenabled the RAID Controller and got the yellow exclamation.
I also manually installed the PortIO32 - Xbox 360 I/O Device Drivers manually and they are also listed under Device Manager.
My Xbox is hooked up with a SATA cable from the empty port on the Controller card to the SATA port on the Xbox DVD drive. This is while the Xbox is being powered by it's own accord and not with a connectivity kit.
Now, when I initially open JungleFlasher it says...
~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~
JungleFlasher 0.1.67 Beta
Session Started Fri Dec 25 05:32:42 2009
This is a 32 bit process running on a 32 bit CPU
PortIO is installed and running.
Found 8 I/O Ports
Found 1 Com Ports.
Found 5 windows drives A: C: D: E: F:
Found 1 CD/DVD drives E:
~~~~~~~~~~~~~~~~~~~~~~~~~~~~~~
That is with the Xbox running before I open JungleFlasher.
With JungleFlasher open I navigate to the MTK Flash 32 tab and the listings under the I/O Port are...
0x01F0 - This is my harddrive.
0x0170 - My Samsung CD-R/RW drive.
0x9400 - \
0x9800 - These three I'll list below.
0x9C00 - /

I/O Address: 0x9400
Type: SATA
Channel: Primary
Position: Master

So as you can see, my problem here is that I can't get my computer to recognize the BenQ drive in my Xbox.
Now I don't know if maybe perhaps since it was flashed before I'm going about this all wrong or what. Just hopefully someone could shine some insight on the situation.
I've been as specific as I thought to be here to help you help me.
Thanks.

Try reinstalling the drivers and see if it's detected. I know the instructions say something about removing drivers but I never have and I've done 4 benq's already.
Personally I would go to xbins and download 360 Modification USB Drive v1.6 Revision 4
and place the firmware you want to use in the Benq Firmware folder. Easy as pie!

he's already got a via card, read what he said. Try switching ports on the card itself. What are you powering the drive with?

sometimes it does help to reinstall the drivers so the card could be reading as VT6421A instead of VIA RAID Controller - 3249

Respond @Cubesteak
I uninstalled the SATA Controller drivers via Device Manager and then reinstalled them. On reboot I tried leaving the drivers installed but not JungleFlasher wouldn't even recognize my VIA Raid Controller at all.
Once I disabled the viamraid.sys JungleFlasher once again recognized the card. However, it still does not recognize the drive connected to the SATA cable.
-----
I downloaded your suggested Modification Utility. Once I figure out how to use it perhaps I'll give it a try.

The drive is being powered by its onboard power source cable and the actual Xbox power cord from the back of the Xbox in to an electrical outlet.
I am unaware how to switch ports on the card and a Google search didn't return anything useful. So if you could provide instructions or a link as well as instructing which port to switch to I would be most obliged.
Respond @infam0us
After I uninstalled and einstalled the drivers the card still showed as VIA RAID Controller - 3249

Respond @Everyone
I found a different driver set, VIA RAID v5.50b, and once that was installed my controller is now recognized in Device Manager as VIA VT6421 RAID Controller rather than the 3429.
JungleFlasher still refuses to recognize the Xbox drive though.

You don't use the windows drivers anyway. Try switch pci slots on the motherboard

Try going into dvdkey32 tab and checking if via ports only is UNCHECKED and include non-ide ports is CHECKED after you do that then go and check the rest of the ports under mtkflash 32 there should be more
