Problem converting MKV and MP4 videos to Apple TV Format

I have used Handbrake to convert multiple video formats to the Apple TV format. However, with certain videos, after being converted, the video works fine, but the audio doesn't. These videos are MKV and MP4 format all with AAC 5.1 audio codec. I have searched and searched for an effective way to do this, with no luck.

How can I convert these files to Apple TV format? I am also using Mac OSX btw.
