A little long winded but I'll give it a go:

What I want to accomplish is swap a old loud shitty benq drive with a new one. I don't want to swap the boards because i would like to have 2 working drives for the xbox so i can use the old one as sort of a "Lab Rat" for future endeavors. I have the OFW dumped and ready to go, but here are my problems:

(This is more of a computer issue) At the current moment junglflasher does not seem to be an option, if my 360 drive is powered on the computer will not boot, and if i power it on while in windows my computer freezes. I've tried tinkering with the BIOS and checking the drivers, etc. There may be something I missed, any advice here would be greatly appreciated. I have the compatable sata card ( I have flashed a benq drive previously with iextreme1.6 using iprep, which is also what i used to dump the OFW)on an old build running dual boot XP/server2003.

I've tried replacing the CFW on the iprep USB stick with the OFW but am getting an error of "Cannot read binary file". If someone can point me in the right direction with some other DOS based flashing utility (MTKflash or DOSflash maybe?)that would be great ( I've been doing a lot of googling but feel like im running in circles here).

I'm really just looking for some helpfull advice to point me in the right direction, feeling a little overwelmed with google ( a lot of not applicable findings). Thanks for any replies!

I have never flashed a drive myself but it sounds like you might have an IDE device in your PC. My old computer does this but my new one is sata only. Sata and IDE doesn't mix well and booting a pc is a nightmare as the sata tries to take over ether causing the pc to be slow or freeze up amongst other things. Not all IDE devices cause this issue but the more sata devices you have the less likely to mix the two. Incase your unsure what Ide is look at your hard drives and DVD drives if you have a wide gray wire strip going to anything especially 2 or more devices then just finding another program may not help. Did you use that pc to flash the other drive or add any components since?

First off thanks for the reply!

And yes my HDD and optical drives are IDE. Your answer here makes a lot of sense. I Thought it might be a driver issue, as the Sata isn't onboard its through a internal card. I have used this PC to flash a drive before but booted to DOS from a USB and had all my IDE components unplugged. Sounds to me like the answer would be to unplug the IDE HDD and install a sata HDD to boot from, unfortunatly I don't have a spare Sata HDD laying around for such a project. I've heard of running windows right off of a thumb drive as well, sounds wild but this is kind of a fun little nerd project so i might give that a wirl.
