Shrink producing invalid files

I have used a combination of DVD Shrink to rip complete disk, DVDRemake to edit out the bits I dont need and then Shrink to compress what is left.

Now, however, Shrink seems to be producing non-compliant files (i.e. when I put the shrunk files into nero and try and burn it says DVD File allocation failure). I have also noticed sometimes that when I Shrink the files, it does not produce a VIDEO_TS.VOB file, which Nero definately doesnt like.

Any clues? Is there also any software out there that will analyse a DVD set of files and check it is compliant and tell me WHERE it is not? Nero just says it isnt and doesnt give any clues!
