Sounds like you were not getting the entire movie with Decrypter.
I do this the simple way, movies only with no menus or extras:
Open Decrypter and select file mode.
Select the drive the original movie is in and rip the entire thing to a folder on your hard drive. You could call this folder "Movie_1
Repeat the process with the second movie, ripping it to a second folder, Movie_2.
Once that is done, open Shrink, select open files and browse for Movie_1. Once it finishes analyzing, Select Reauthor and drag the main title over to the compilation window on the left.
Over on the left it should look like this:

To get the second movie, open the DVD Browser tab on the right half of the window. (it should already be open) Use the drop down menu and find Movie_2. Double click it to open, then double click again to open Movie_2. Once that is done you should have Movie_2 titles listed, just like the first movie.
Drag Title 1 of Movie_2 over to the left.
You should now have this:
DVD
Title 1
Title 1(2)
All thats left to do now is remove the unneeded audio and subpicture streams from each title. Click Compression settings on the right and then click on title 1 on the left. Remove the streams as needed. Repeat the process for Title 1(2) and you should be ready.
BTW make sure you go into Edit -> Preferences and set the target size to DVD-9.
That's how I do it. Like I mentioned though, there won't be any menus or extras. If I want those I just record one movie to one blank disc.
