Sorry for taking so long. I have been doing electrical work all day and I just finished.
It could be because of the extra prorgrams referenced in VTS_01 that Recode does not see the main movie. This is because of Chapter 29 being corrupt.
I will get working on the second one now. I have also made some changes on the first one, but I will send them both together. I would expect about 30 minutes as I will completely change the navigation of the DVD! Also, there may be something wrong with the VTS_13_0.IFO you sent me, however, I will try to fix it.

Well I think I managed to mess up the first one so I'm deleting those files and reripping them. If you can get the navigation correct on the second lot, that'd be great as that's the one with all the crap taken out. (You can still fix the first lot if you like as the files I'm reripping now will be the exact same as the ones I had when I sent those IFOs (I corrupted something somewhere)).

BTW, what is in the VTS_13?? It is only 5 seconds long. Should I just get rid of it??
Also, I am working on the second one. I am making a new menu and making the navigation better. It should load in both programs when I'm Finished.

I have no idea. In VOBBlanker, you know how you can preview each section? Well VTS_13 didn't show anything, so I didn't know if it was needed or not, hence leaving it in the second one when i got rid of the rest.

OK, I am finished. Here is what I did:
-Rebuilt the VMG menu so there are now only 4 PGCs there.
-Removed 100 or so PGCs from VTSM1
-Made VTS_02 play right after the movie ends
-Renamed VTS_13 to VTS_03!!! (you do the same for the video)
-made VTS_03 play after VTS_02
-Added resume to Game footage (not tested obviously)
-Made navigation much faster
Here are your directions on how to apply the fix:
-First, rename VTS_13 to VTS_03.
-Drag and drop the new IFOs and Menu over the old VIDEO_TS folder. When it asks, overwrite the files. Note, that you will now use the new menu that I created. I only kept the English menus and removed the rest.
-Use "Get VTS Sectors" or open the DVD in PGCEdit and save to correct the sector addresses.
-Test playback using a software DVD player
-Open the movie in Shrink/Recode
Everything should work fine. If there is an error, I may have to make one more change in the VMG Menu.

Thanks for all your help. I'll try it out tonight as I don't have time now. So you say you rebuilt the menu, will it still use the original menu's screen and links?

It will look the same (however the menus are stills not video), but I changed the links. Rather than jumping back and forth from the VMGM to VTSM, it will go directly to where the link says. It should speed everything up as well as put less stress on your DVD laser.

Have thoroughly read this whole thread, and can't figure out what the problem marv101 is having!
My Disc 1 copied fine for me! I used two different programs to create the backup.
1. DVD Decryptor
2. Slysoft AnyDVD
1. With DVD Decryptor running and AnyDVD loaded in my system tray, i just did the norm, select iso ---> read, then choose where to put the .iso file and named it, then clicked begin, worked perfectly fine, no read errors or anything. 100% backed up. Although to Dual-Layer format size only so about 7.95gb for this image. Didnt pick up any bad sectors or anything!
2. I then tried it with AnyDVD (v5.9.5.9), using the in-built ripper. Left all the options on AnyDVD set as they were when i installed the program. Selected where to put the files and let it run. took about 15mins and completed successfully also! No read errors or anything other errors.
So i burnt each way to its own DVD-R DL, Verbatim DataLife Plus, and both copies work fine, start to end.
The only way i could use DVDShrink to fit them onto a DVD5 was to shrink the 7.96gb DVD-R DL files created by AnyDVD (by using the Open Files tab in DVDShrink) as small as the auto compression rate would let me which was 4.73gb, once done, i had to do this again to shrink it to 4.5gb, enabling it to fit onto a DVD5.
Every way that you had tried marv101, has left me stumped as to why it doesnt work!! All I did was copy, shirnk and shrink again! no fiddling about with the sectors, vobs or anything! My FF:AC is a PAL UK copy purchased from www.play.com and here is my drive summary from AnyDVD:

mine's from play.com and i'd get read errors in AnyDVD and dvddecrypter + AnyDVD. if it were as simple as just ripping it, i'd have done that!!

I don't believe this. It's now ripping properly with DVD Decrypter + AnyDVD. Guess the update sorted the problem as the previous version to the absolute newest version would not work, hence going through this. And the old version only identified 2 bad sectors compared to 4, and didn't state arccos.
Anyways, to the person who has been helping me, you can continue with the IFOs as I will most likely use the edited versions I've already ripped to have better compression. Thanks for all your help dude. You have been a great help.
EDIT: Even though DVD Decrypter might rip it without any problems, Recode and Shrink still wouldn't accept it, so I shall stick with what this super genius guy is helping me with.
EDIT2: Fixed it with get VTS Sectors and running through FixVTS. Doesn't compress far enough, so I will definately use my modified/cut down version along with Jaguar's help

Sorry, I was gone since my last post and just got back. If I am understanding correctly, you are getting a message about VTS_05?? I will take a look. I did not edit VIDEO_TS.IFO at all, only VTS_01, so maybe one reference to an extra VTS is still on the IFO. I will let you know in a bit.
Edit:
I don't see any reference to VTS_05 anywhere in the IFOs. I have no problems opening the IFOs in PGCEdit or VobBlanker (I get no warnings about a missing VTS). Are you sure you are replacing all of the files??
Here are the ripping instructions again:
-Go into IFO Mode.
-Select only the last cell in VTS_01 (the main movie) Chapter 1
-Uncheck Chapter 29 (the last chapter) in VTS_01
-Rip the Main movie
-Select PGC 1 of VTS_04 (the game footage [23:56]) & rip it
-Select PGC 1 of VTS_02 (the Ending Credits?? [10:27]) & Rip it
-Select PGC 1 of VTS_13 (don't know what this is [0:05]) & Rip it
-Rename VTS_13 to VTS_03
-Delete all of the IFOs
-Drag and drop the files I uploaded into the VIDEO_TS folder
-Open the DVD in PGCEdit and save OR
-Open the DVD in IFOEdit and "get VTS sectors"
-Load it in DVD Shrink or Nero Recode
If there is an error let me know. You should not get a "VTS_05 not found" message
There is a chance you will get "cannot open DVD" or "failed to open VIDEO_TS.VOB". I can fix this though. Let me know if this happens.

You know what I was thinking...When you sent me the IFOs with the deleted VTS, you set the number of titles and VTS to 4, but you did not remap the titles. There is a chance that this is messing up the VIDEO_TS.IFO.
The thing with removing extra VTS and things of that nature is that it is more advanced. I wrote guides on them, but they are intimidating even to people that are very familiar with PGCEdit and IFOEdit. If there is an error in VTS_03 or VTS_04, this would explain that. Let me know, and I will see if I can fix it.

DVD Shrink says "Invalid data in VTS_01_1.VOB" and Recode says "Failed to open the file VTS_02_MENU_1.VOB. There are no more files"
Can you fix that? The steps I did were:
Go into IFO, ripped VTS_01 with only the last cell in chapter 1, and excluding chapter 29. Then ripped VTS_02, VTS_04, and VTS_13 (renaming that one to VTS_03). Then loaded VIDEO_TS.IFO in IFOEdit and went to "Get VTS Sectors".
Tried Shrink and Recode, and got those results.

I do not have access to the IFOs right now. Try also ripping VTS_02_0.VOB, VTS_13_0.VOB (rename to VTS_03_0.VOB), and VTS_04_0.VOB and adding them to the folder. Maybe there are BOVs in the VTS.
For VTS_01 I will take a closer look later on.

Are you running AnyDVD while ripping or any other on-the-fly decrypter like DVD43??? If so disable them. I do not find anything wrong with the IFOs...
Make sure that there are no extra files in the DVD folder as well. I will take a closer look at VIDEO_TS.IFO.
Also, DO NOT RIP any IFOs from the DVD. Use the ones that you download from Rapidshare. All you are ripping are VOB files. And DO NOT RIP VTS_01_0.VOB. Use the one you are downloading from Rapidshare.
I cannot find any mention of VTS_05 anywhere, so I do not understand the problem.

i've found a problem with the region 2 version of this movie. ripped/burnt as per normal then on playback i noticed that i can't skip thru the movie ie the chapter stuff is buggered up. haven't watched it yet as i need to be sure i can sit and watch whole thing in one hit and not be disturbed, to see if copy is ok. then i'll sit back and see what you lot come up with :)
though as long as it plays thru i'll probably leave it at that.
can't rememeber if i was using DVDFab Decrypter 2.9.7.6 or if i'd applied 2.9.7.7 by that time

There were some text files in there from when I ripped it in IFO mode. Deleted them and redid the Get VTS Sector thing and Recode is now analysing. Looks like it's gonna work. Thanks for all your help dude.
