Do you mean 'Analyze' and 'Shrink'?
Check My Computer > Properties > Hardware > Device Manager > IDE Controllers > Primary IDE > Properties > Advanced Settings, that the current transfer mode is DMA and not PIO.
Also the secondary controller.

-and please turn off the caps lock.

If the movie's file size is larger than you've been used to and shrink's quality settings kick in, it will take longer for shrink to rip and transcode the video files. I believe that 90% compression or lower will enable shrink's quality settings, so if the quality is set to sharp/max sharp or smooth/max smooth the over-all time will vary.

It is very odd that it would alternate like that.
Is there another program like a virus scan running in the background? This is usually not a problem if you have more than 512 Mb of RAM.

Is the CPU overheating from blocked air inlets or dirty fan/heatsink?

Is the original dirty? That will slow down the process.

If your HDD is seriously fragmented? Full or almost full?

I guess a good dose of pc maintenance would take care of most of these if they are causing this.

Did you check that you were not doing the extra Shrink quality steps as John mentioned?

Have you removed and reinstalled Shrink?

Try running the CCleaner and checking for "issues". This program does a good job of keeping your PC healthy and gets rid of useless crap.
