Shrink can't find file after I used VOBblanker

This is the second time I've had this issue and I'm not sure if I did something wrong with VOBblanker or what.

After I skipped everything, I just kept the movie with the menus and removed whatever audio I didn't want.

The movie in question is Evan Almighty, as the disc is so full of extras that I can;t get a good compression % by skipping the VOBblanker step.

Did I skip or remove something I shouldn't have?

As I said, I skipped everything but the main movie (which also has the menu screen) and stripped the extra audio tracks.

I redid the movie, instead of completely skipping processes, I merely blanked out the invividual parts in each process and worked perfectly.
