FAT32 & NTFS Xbox Backup?

If i ftp my orignal game into my comp using file system FAT32 and later when creating ISO file i use NTFS, would that cause any problems???
So Orginal game ---->FAT32----->create ISO using NTFS.

I imagine that the Xbox uses FAT32 and if you have NTFS on your computer it wont matter. You cant make a cd NTFS they have their own format CDFS
