Decrypter MDS files: why always smaller when created manually?

I was going to post this in the Decrypter forum, but I keep getting a "page not found" (only for the forum; the other links on the site work). So I thought I would try here.

I create ISO files with decrypter, which, of course, also creates an MDS file. I then re-author in Shrink to get the main title only, then manually create a MDS file in Decrypter for that new ISO.

My question: Why is the original MDS file always larger than when I manually create one later with the re-authored ISO? The latter consistently produces an MDS file that is 5kb, when the original was probably around 9kb, and that is even when the re-authored ISO is virtually just as big as the original ISO.

BTW, I've looked for guides and searched the net for detailed info on MDS files, but found nothing that was detailed enough. If someone knows of a link I should read, please include it.
