mainconcept time loss?

I usually use tmpgenc when I do my encoding, but I started to have a vsfilter error so I thought I would try Mainconcept since I heard it was faster and I was curious. I love the speed, but when I encoded a file that was 55 min long with mainconcept, it came out 42 min long. Don't ask why, but I wanted to see if there had been a chunk of video left out, so I synched up two players to play the .avi and .mpg. From the begining I was confused. The .avi was at 1:00 and the .mpg was at :44, but they were still in sync. How can they be at the same point in the movie, but not at the same time in the movie (if that makes sense)? Also, I cannot open this in dvdlab pro. Under "mpeg type" in mainconcept I selected DVD. I like mainconcept, but I'm not quite sure what is going on. I'd appreciate any help or advice. Thanks.

Is it possible that file splitting on the Detailed Settings page was enabled. But, I would think that would create a second mpg. Other than that, no idea.
