Okay, here's what I've just figured out and it seems to work:

Get a copy of Avidemux 2. Open your video file in it. It usually asks me to build VBR timemap, and packed bitstream detected, yes to both (rebuild and unpack). Then once thats done, on the main screen, for video leave it as 'copy' but choose FFM MP2 for audio. Click save and choose a filename + location. Remember if you're saving it as an AVI, your going to have to type in "FILENAME.avi" not just "FILENAME". It takes about 2 mins to to do this, then just load up your encoded files in NeroVision like normal and encode as you normally would. Just to be safe I have turned off 'Smart Encode' and it seems to work. Trying another DVD now...

(By the way i'm using the latest versions of Nero, encoding at 2355kbs 720 x 576 (CCIR-601 D1) and using the Dolby (AC-3) 5.1 Audio option with SmartEncode unchecked/off)
