Where you place things on the M3 should not matter, as the M3 can browse and load form any folder on the SD card.

There are only two folders that you must have, these are GAMESAVE and NDSSAVE, these are for GBA and NDS save files respectivly. These folders should be automatically created when you use the Game Manager to put the games on the SD.

If it is of any help, here is my directory structure:

Root----
BACKING (for backgorund files)
Gameboy (for Gameboy roms)
GAMESAVE
GBA (GBA roms)
Homebrew (Homebrew files)
LINUX (DS Linux files)
NDS (NDS roms)
NDSSAVE
SHELL (M3's Moonshell extension files)
System (Moonshell files)

DS linux is a project to port a basic Linux OS to the DS, it is currently only text based, but does have some uses.

Moonshell is a media player, some of the file types it can use are MP3's, BMP's, JPEG's etc. It can aslo play .DPG video files.

Moonshell Extension is the moonshell that comes built into the M3 firmware, it is usually out-of-date compared to the standalone moonshell, but can still do most of the things the standalone version can.

To find DSLinux go to www.dslinux.org, though if you had just typed "DS Linux" into google it would of been the first result.

Moonshell is here, mdxonline.dyndns.org/archives/nds
again, is found by using google.

To play roms you need a Passcard3 (or similar) an M3, a media card for the M3 (SD/CF/miniSD) and a card reader for you media card.

if ndssave is not found that would be your error for not using the gamemanager to copy the roms to the SD/CF card.

When you use the gamemanager, it patches the NDS rom to work from the card, as well as creating a save file, and the NDSSAVE directory on your SD/CF card.

The gamemanager is downloaded with all M3 firmware updates, if you havn't updated your M3, you should do that too.

The gamemanager is software that will patch the games when you put them on the CF/SD card, and also makes a save file.

Thats the prgram you install on your computer, it dosn't go anywhere.

Make sure that on your CF/SD card there is the Wario save file in the NDSSAVE folder, if there is not one there, you either deleted the save, or you did not use the gamemanager to copy the ROM to your CF/SD card.

Start by connecting your CF or SD card to your computer, now load the Gamemanager (which you should of installed earlier), you will be prompted to choose what card you have, choose either CF or SD, if you have a miniSD, choose SD, you will now have the option to choose your language and the source directories for your NDS and GBA games, this seems to be optional, and you can just click OK to skip it.
You should now be in the main Gamemanager window, the first thing to do here is select your CF/SD card in the left directory, once you have done this, you may also want to select a folder in the card to place the ROMs but this is not necessary.
Now click on ?Write NDS? and find the game you wish to copy to the card, double click on the game, or select it and click OK.
You will now be prompted to choose the settings you wish to use:

Choose the following settings, Normal Boot, No Trim, No Reset.

Can't really say much abut SNES emulation, I use my PSP for that, but for most other emulators check my M3 guide, running emulators is near the bottom of it.
